Nothing.  RefTeX warns before renumbering labels globally, because
this operation is irreversible.  For example, if you have a working
document, but RefTeX does for one reason or another no find one of the
subfiles of that document, renumbering labels will break/invalidate
the links.

After warning, it checks for duplicate labels.  If there are any, the
command aborts.

You need to fix the problem with the duplicate labels by hand, then
you may renumber them.  There is no automatic way to fix duplicate
labels, because RefTeX cannot possibly know what is right and what is
wrong.
