I can't reproduce that problem. Here's what I did:
$ autoconf --version | sed 1q
autoconf (GNU Autoconf) 2.59
$ cat Makefile.in
$ cat configure.ac
AC_INIT([test],[1.0],address@hidden)
AC_PROG_CC
AC_FUNC_ALLOCA
AC_CONFIG_FILES([Makefile])
AC_OUTPUT
$ autoconf
$ sh configure
