GPL adherants are laboring under the delusion that theirs is the only
open source model that can possibly be successful. The OSI demonstrates

Correction: GPL adherants *don't care* about open souce _model_. They
care about _free_ software!
As Daniel Reed pointed out: "your problem is not related to autoconf, it
is related to the licensing terms of cygwin"
The solution for what you purpose is the cygwin library itself! If the
library was _embedded_ into autoconf and had been licensed under MIT
then you would not have anything to say... (wait, you do: "I want a gui
for the configure script!")
