This is all explained in
<http://www.gnu.org/software/autoconf/manual/html_node/Defining-Directories.html>
and references therein.  Why directory variables are defined the way
they are should be answered by the GNU Coding Standards which are two
clicks away from the above link.

I would really like it if remaining open questions were gathered so they
could be answered comprehensively, so next time we can just point to the
answer.
