Yes. If it wasn't, you'd have to copy the value into RAM before it could be used (pgm_read_word).

mean that when i reprogramming from the bootloader i am overwriting this necessary initialization data and so the jump is not going to the right place and keeping me in the bootloader.

If that's the case, perhaps you can do something like
  funcptr = (void (*)(void)) 0;
  funcptr();

The initialization of funcptr then becomes optional.
