Yes. You can see that that device is supported by looking at the avr-libc user manual.
 
Use the --mcu= compiler option with the appropriate name of your device after the equals sign. Note that you have to use this option during each compile, as well as the link command invocation.

Is AVR libc usable with any AVR USB devices e.g. AT90USB1286?
 
What compiler settings would I use?
