Details:

Another strange bug: avrdude claims that the ATXMEGA32A4U has no ISP interface
- it sure does, I always used it with the AVRISP mkII.
Here is the output:

    address@hidden ~]$ sudo avrdude -p x32a4u -c atmelice_isp
    
    avrdude: jtag3_initialize(): part ATxmega32A4U has no ISP interface
    avrdude: initialization failed, rc=-1
             Double check connections and try again, or use -F to override
             this check.
    
    avrdude: bad response to AVR sign-off command: 0xa0
    
    avrdude done.  Thank you.
