I'm guessing that you're using BKChem 0.13? The 0.14.0-pre2 release allows you to add radical dots, charges, and lone pair in the usual manner to all atoms/centers. It's a "preview" release, so not officially stable, but seems to be fine. The interface is a bit prettier, to boot. You can get it at bkchem.zirael.org.
