a few quick ideas:
- are you using the latest release?  1.9.6
- are you using GNU m4?  (Automake calls autom4te, which should use
  GNU m4; the BSD m4 is not ready for Autoconf.)

What if you call Autoconf in the root of the project?

Try:
rm -rf autom4te.cache
autoconf
... and then pack the contents of autom4te.cache, it might help us
to debug the issue.
