If you are using 'bash' as your shell, then something like
export CFLAGS=-I/cygwin/usr/include
./configure
make
should help you get further. If you find that you need libraries, then
you may need to add
export LDFLAGS=-L/cygwin/usr/lib
or something similar to find your cygwin libraries as well.
