Alternatively, it would be helpful if I could specify a full template file, although in this case I'd have to be sure not to lose sync if the bundled template was changed.

It sounds like the template functionality of the GNATS 4.0 send-pr as well as the ORGANIZATION and NAME environment varibales would help you.
