I speak a little French and I cannot imagine any use for that
"feature". Why use an often-used keystroke sequence as escape-sequence
for a seldomly used character?

Maybe the leim people just copied that bug from iso-acc.el?
I think only the original authors of the input method can help us
here. And if you still decide to leave that feature in `french-prefix',
maybe you should define an escape sequence (such as ",,") to produce a
single comma. The current behavior of `french-prefix' is IMO just
annoying and unusable.
