cus-edit.el.gz:This updates your Emacs initialization file or creates a new one.

Well, this makes one worry it will harm ~/.emacs, but in fact it is
talking about ~/.emacs-custom.el .

It is talking about the file specified by `custom-file', which indeed
defaults to ~/.emacs.
