I can't reproduce it.  Please show me the result of these
commands:

% fc-list courier file

And also try this:
% start Emacs as usual
ESC : (setq font-log nil) RET
;; choose 'courier 12' font from the GTK dialog
M-x font-show-log RET

and show me the *Help* buffer.
