It's indeed hard to do anything with this without more details.  Some
questions:

 . Are the problems in java-mode and org-mode similar?  It doesn't
   sound like that, but I'm not sure.

 . Do you have similar Emacs customizations on both systems where you
   see this?

 . Can you make this happen in "emacs -Q"?
