This is what I get when configuring emacs 25.1 from the tarball:
./configure --with-x=yes --with-x-toolkit=gtk3 --with-toolkit-scroll-bars --wit\

make 2>&1 | tee ../make-25.1.build-x1.log
...

So it is not a Debian configuration problem. Maybe even the configure options
can be reduced further.
