You didn't get the same quick reply this time. 
I have tried the 1.3.46 Windows version in 
Windows 95 and never experienced these problems. 
Also, I cannot recall having heard about any similar
problems before. A web search on mutel didn't give
anything that seemed related. 

Do we have any Windows/cygwin users on the list who
could provide any insight?

You could try one of the more recent Lilypond versions in 
ftp://appel.lilypond.org/pub/gnu-windows/cygwin-1.1.4/bin/installer/
