It seems like you did the right thing, but just to make sure:
The doubtful, bad etc marking are set at *analysis* time.
If you change the thresholds you have to re-analyse the match in order
to re-mark the match using the new thresholds.
The important message is that "find next marked move" operates on the
marks -- not the thresholds!
