I've heard of similar problems, but I can't find the bug. It will though
be much simpler to find the bug if you mail the .mat file.
BTW: Have you tried clearing the analysis before you do the 2-ply
analysis? That's "Analyse->Clear analysis->Match", than adjust your
Analysis settings to 2-ply, and run "analyse match". Does that help?
