    Since autoreconf just runs the other autotools, how is this a problem with 
    autoreconf specifically?

All I'm telling you is what I have observed (and talked with Ralf and
others on the autoconf list about, too).  If I run autoreconf, I get
older files copied in.  If I run
$ACLOCAL -I gnulib/m4 && $AUTOHEADER && $AUTOMAKE && $AUTOCONF
(with the obvious variable definitions),
I don't.
