I've been using LilyPond (2.11) on Vista for several months now. As I
recall, I saw a similar issue the first time I installed. My solution was
to reboot (the %PATH% environment variable didn't get updated until after
reboot, which is why LilyPond can't find the boot-9.scm file).

You are probably the first one to try LilyPond on Vista, so I'm afraid
you cannot expect too much help here. However, the first of your
error printouts is printed by LilyPond itself and the last ones, which
come from the embedded Scheme interpreter, are probably consequences
of the first one. What you can do to assist the debugging even further is
to run
lilypond.exe --verbose
and send the corresponding output to the mailing list.
