Unfortunately, this is not how it works. If you want to have them on
the same
height, you have to make sure the staff continues (and perhaps
start/stop it
\startStaff / \stopStaff). The alignment has no notion of horizontal
extent, so it
just sees 2 distinct objects. With skylining, this might be partially
solved, but
since the context dies after the 1st pair of quarter notes, there is no
general way
to align them.
