It probably only worked for collisons with notes, like in the first case, 
and not for collisions with things like time signatures and clefs.  

You could override the time signature like      
   \once \override Staff.TimeSignature #'X-extent = #'(0 . 3) 

   
But the same problem exists with clefs and barlines, etc.  
If a measure starts with such an arpeggio, you could try inserting    
   \cadenzaOn s8 \cadenzaOff
