This was also my previous experience.

I configured with prefix=/home/scratch/local. On line 1228 of parallel I find:
my @config_profiles = (
"/etc/parallel/config",
$ENV{'HOME'}."/.parallel/config",
$ENV{'HOME'}."/.parallelrc");
so it uses the system-wide configuration file.
