Unable to align partition

I'm sure this isn't a bug with parted, but I am hoping for help from
this list. I think I've done a bad thing.

I used Parted to resize (smaller) my ext2 root partition and move my
swap partition so that I could create a FAT partition at the end of my
drive. When I ran parted -> print I got an error that Parted was 'Unable
to align partition properly...', I ignored it. I proceded to resize
part.1 from '0.000 - 4761.452' to '0.000 - 3761.452' and then moved
part.2 (swap) from '4761.453 - 4886.960' to '3761.453 - 3886.960'.
Everything seemed to work great. I mounted the ext2 fs and ran lilo, no
problems. I rebooted the system and it came up without any errors. Then
I ran fdisk /dev/hda to create my new FAT partiton and noticed somthing
funny. When I print the partition table in fdisk I get the messages
"Partition 1 does not end on cylinder boundary: phys(479,132,3) shoud be
(479,254,63)" and "Partiton 2 does not end on cylinder boundary:
phys=(495,132,4) should be (495,254,63)".
I'm pretty sure that this is a bad thing, even though everything seems
to be working properly. Can/should this be fixed? If so how do I do it?
I'm a 'bit' of a Linux newbie, I'm running Slackware 7.1, any adivise
would REALLY be appreciated.

Jamie
Ps. I did check the BIOS geometry when Parted suggested, Parted and the
BIOS did match 623/255/63.
