The main thing was not the warnings, but this:

> Copying file build-aux/announce-gen

> Copying file build-aux/pmccabe2html

etc. i.e. it is copying files into build-aux. But build-aux is no
longer listed in .gitignore, so after running bootstrap, build-aux
shows up as an untracked file/directory. If this copying is correct,
then build-aux should still be in .gitignore.
