That can only be LUA_PATH or package.path munging somewhere along the line.  I can't see anything weird in the Makefiles, and can't reproduce here.  Do you have anything in LUA_INIT/LUA_INIT_5_2?  I've made a start at resetting those two at any point where I also set LUA_PATH, but I could easily have missed an instance.

Yes I do set LUA_INIT_5_2.
