Yes, this is a feature that I propose to turn off for midi input, since
(unlike input via microphone) you are not so likely to get spurious
input damaging your score. Also, the colors (gray and bright green)that
are used to warn you that you are getting input from external source are
very annoying at the moment: I have been meaning to get round to fixing
them for some time...
I think it would still be an idea to keep the color indication that you
have external input active, but just improve the colors.

I think what you mean is that currently it pops up with Overlays by
default. This needs to be a preference, and by default set to Insert,
not because I think Insert is better, but it is just more obvious what
is going on.
In fact, for some time I have been thinking of revising the Overlays
scheme to make it simpler: it would become just Edit mode input - where
ever you are in the score inputting a note via midi/audio would change
the current note & advance to the next note.
(For the curious, the current overlay scheme is much more sophisticated:
if you input a series of notes and there is an interloper you can delete
it and all the other pitches move along to suit. In practice, I find it
easier just to play the measure back in whatever the error in the input,
as it involves less thinking. *And* the overlay scheme has the downside
that you have to start input at the start of a measure).

I suggest for the release we try for
        1) Sorting out the midi input issues
        2) Filling out the code to allow scheme to set values via
(d-InitialClef) etc
        3) Improving the display of LilyPond inserts - some text to be
displayed would be a start.

And - if we get  help:
        2) Sorting out Default.cmdset, NumericKeypad.cmdset (and
Default.de.cmdset, Default.fr.cmdset, Default.jp.cmdset for other
languages/keyboards)
