Follow-up Comment #2, bug #31440 (project denemo):

Its not empty measures, but you need to be cautious if doing certain things:

Inserting key/time/clef changes on "All Staves" add them in the empty
measures too which will lead to an incomplete measure and therefore broken
lilypond. Same is true for any scheme-created directive.
