That shouldn't make a difference to saving the preferences.

The preferences are always saved when you close the preferences dialog.

No, a download of a new version just leaves the old version behind, or
brings them forward if you accept the "keep old preferences". But here
you are doing something a bit techie by using a odd-numbered "version",
there can be a new version of on of these and yet the version number
doesn't change.

But, you have uncovered a bug - I foolishly didn't clean everything out
before testing the June 8th zip file and so reported it to be in working
order. In fact the typesetting is broken if you use the internal
LilyPond version. You should be able to point your preference to the
installed version, close the dialog and from then on it should remember
your new preference. (You probably have to do "Close" on the dialog,
rather than clicking "x" in the corner, which may not save the new
settings).
