That was the next thing I did and now (4 hours later :-P) it appears to have 
worked. I'm not sure why it didn't pick up CMAKE_TOOLCHAIN_FILE.

I feel like the flags from the toolchain file are not getting through to gcc, 
try passing the compiler flags via the command line.
