The effect is very subtle and easy to miss.   It's doubtful that it's X, since
it is only happening with GNUstep applications.

Not necessarily true. The problem is GNUstep tries to be clever about things such as window frames - In order to comply with the OpenStep spec it needs to know the actual bounds of a window including borders and title bars. This information isn't readily available so GNUstep tries to guess it.

I've caught certain X servers generating spurious ConfigureNotify events, and these sometimes confuse GNUstep.
