What I didn't try is to entirely remove /usr/GNUstep and build again.
Is that what I need to do, or is there another way to solve this
problem?

I just tried this and I didn't have any problems. I've been changing the backend interface recently. When I do that you need to compile GNUstep-gui and the backend from scratch. In fact, it doesn't hurt to

rm -rf /usr/GNUstep/System/Headers/Appkit

to make sure you aren't picking up old header information.
