One potential you might be missing is that other Emacs "packages"
could "dump" a "customization" for a user.  That is, during the
installation of a package, the package may create a (set of) custom
calls that fit the package to the environment of the user.  Later, if
the user chooses to (re-)customize his Emacs, would he be "confused"
by the message?  (too many quotes :-\ )

If a function causes confusion in it's results, it will be avoided
regardless of its usefulness.
