desktop.el isn't supposed to save semipermanent user settings, but rather
the otherwise-ephemeral global and buffer-specific state of an editing
session.  Perhaps what you want is some sort of Custom theme-like
arrangement where the values of variables are saved back to the files from
which they were read?
