I doubt Org will become the de facto standard for Emacs documentation.
Two co-existing formats imply maintenance burden.
In any case, this should probably be discussed on Emacs-devel ML.

Even though you're preaching to the choir, I think the main argument in
favor of em-dashes is that GNU Emacs manual uses them. There should be
some typographic consistency between GNU manuals.
