Thanks for the reports, Alex and Jesse.
I have added a mention of the `read-file-name-completion-ignore-case'
variable to the docstrings of `completion-ignore-case' and
`read-file-name'.
I don't think it would be good to specially warn of this particular
change on startup. However, I've added a `custom-version' property so
that it will be noticed by M-x customize-changed-options.
