    This turns out definately to be an emacs problem and is not an X =
    configuration problem.  (Recap: When I resize emacs fonts with the =
    shift-mouse-1 menus, I still get font colors messed up.)

I can't guess what's wrong from the information in your message.
Would you please provide a complete self-contained test case?  Then, I
hope, someone will be able to debug it.

Please read the Bugs section in the Emacs manual, which provides
guidelines on how to write a bug report to give us the
necessary information so we can fix the bug.
