The two control keys are distinct X characters.  But I now realize
that you mean that emacs doesn't see the control keys pressed but just
the backspace pressed with control and shift "down".

The problem is doubtless somewhere in keyboard configuration as you
suggested.  Indeed pressing done first control and then shift gives
different xev behavior than pressing the keys in the opposite order.
