Type this:
M-: (convert-standard-filename "/home/eli/#*mail*#1160WPf#") RET
and tell me what it prints.

There's a file lisp/term/cygwin.el. Can you find out whether it is
loaded in both normal (graphics) session and in "emacs -nw"? If it
is, maybe that's the place to put such a function.
