I cannot replicate your behavior.  When I open a test.muse document, and try 
it, it will just open the .doc file in emacs.  
I did not find anything in the muse documentation on this issue or under 
customizable variables

I do this all of the time with the following format:

[[file://directory/word/document.doc][document.doc]]

The file prefix here causes the associated application to launch the
document.

I don't know if this is specific to my emacs configuration, but I
THINK you can get that behavior out of the box with muse.
