I think that there is already no problem to set the pan on a channel and then issue a noteon (which will reflect the given pan).

short ctrl = 0x0A; // PAN_MSB
fluid_synth_cc(synth, chan, ctrl, pan);
   fluid_synth_noteon(synth, chan, key, vel);

Or didn't I understand your question ?
