Easy. Add 'Makefile' to precious in =tagging-method. Add a .arch-inventory file containing "source ^Makefile$" to the directory where you want Makefile to be a source file.
In other words, =tagging-method describes the general/common case and .arch-inventory files handle directory localized exceptions.
