You can do this by adding: .pdfbookmark \\$*to the end of your headings macro (assuming the heading macro has the heading as its argument). If you're doing auto-numbered headings, you will need to add the heading number as well.
If you're using an ms-derivative macro, see contrib/pdfmark/spdf.tmac for examples.
