How are you entering the pinyin? If you are using the Windows Input Methods, they will only work if you set your "Language for non-Unicode programs" on the Advanced tab of Regional Settings to Chinese (or maybe its the first language setting on the Regional Options tab that matters, I don't remember exactly). If you are using leim (Emacs's internal input methods), it should just work.
