Yes.  But I'd recommend to use native diff.exe, not the Cygwin one, to
avoid the need for yet another directory on PATH, and some potential
subtle compatibility problems between a natively built Emacs and
Cygwin programs.  You can find a native port of Diffutils on one of
these 2 places:

  http://adoxa.altervista.org/diffutils/
  http://gnuwin32.sourceforge.net/packages/diffutils.htm

Just unzip one of those into some directory already on your PATH, and
that's it.
