Are you sure the buffer is in TeX mode? I ran your example and got:
\left(\begin{array}{ccc}
\alpha & a & \beta + \gamma \\
\mu & c & \delta \\
\theta & \xi & \omega \\
\end{array}\right)
Also, align.el is just a regexp-based aligner. Don't expect the
world from it.
