Either try redirecting the stderr output to /dev/null, e.g. by
changing the appropriate line in the script
...Aquamacs\ Emacs.app $ARGS 2>/dev/null
or download an updated development build to see if the problem is gone
(it's gone for me). Subscribe to aquamacs-devel to do so
