Is there a utility that permits to save the actual position of the
frames along with a desktop in a persistent way ? Like M-x desktop- save
but with the additional data of the main frame divisions and
which file belongs to which frame.

You can look at EmacsWiki:

http://www.emacswiki.org/cgi-bin/emacs-en
http://www.emacswiki.org/cgi-bin/wiki/CategoryWindows with nodes
        http://www.emacswiki.org/cgi-bin/wiki/WindowsAndRegisters
        http://www.emacswiki.org/cgi-bin/wiki/LayoutRestore
        http://www.emacswiki.org/cgi-bin/wiki/WindowsMode
        http://www.emacswiki.org/cgi-bin/wiki/SessionManagement
        http://www.emacswiki.org/cgi-bin/wiki/FramesAndRegisters

I am using session.el and desktop.el – and windows and frames and positions on screen are not completely restored.
