Oh, I just realized you could mean "how to work around it" -- as opposed to 
"how to fix it". Work around: double quota from 5 to 10 GB and run 
gnunet-convert (or, for CVS these days, better rm -rf ~/.gnunet/data/afs to 
ensure no old bugs cause the database to be corrupted).
